The final boss in Mega Man Star Force 2 is Le Mu. It doesn't matter what version is being used as it is best described as being as being a final boss. Though there are different symbols used such as the Saurian, Zerker, or Ninja, it is still the same. He has a high amount of HP.
Before even attempting to do so, collect as many chips as possible. Try to get a good amount like over 100 if possible. The reason for doing so is to have more of a variety and give yourself a better chance at defeating him.
Another recommendation would be to try to complete as many HP as possible. The main reason is that you're going to need a good amount in order to stand a chance and not die as much.

It's not easy and it won't get easier in fighting his most powerful form being the XA form. To get to fight that one, get five stars. The ones needed are Standard, Mega, Giga, Main Story, Tribe Badge (defeat Apollo Flame).
